It turns out that GM Coase was way ahead of me, and the issue with realm gems was taken care of long ago.

If you have an gem bounty task, you will get the gem you need provided the treasure system was going to give you a gem of the proper tier, with tiers being gems of roughly equivalent value. So, for instance, if you have a task to get uncut diamonds and the treasure system was going to give you an uncut emerald or golden triton shell (realm gem for Solhaven and RR), it would be redirected to instead give you the uncut diamond your bounty task requires.

However, it will not redirect gems of other tiers to be diamonds, so if the treasure system was going to give you white opals or yellow sapphires, they won't be redirected to be diamonds.

If you're having difficulty finding your bounty gems, try to determine which local creatures are most likely to drop gems of similar value to the one you're after.
